The Dungeon section of the Moon was done by me and Nintendo Power's Official Guide to Majora's Mask, the guide.
Go to the Moon and Defeat Majora's Mask
On the Final Day at 12:00 a.m., go to the Clock Tower in South Clock Town and wait for the door to open and the stairs to appear. Go up the ramp to the right of the Clock Tower, then turn left and go up the ramp in front of the Clock Tower to climb onto a platform. Go up the stairs to the roof of the Clock Tower to face the Skull Kid, then play the Oath to Order to make the Guardians appear and stop the advance of the Moon. After an automatic sequence, Link and Tatl will be swallowed up into the mouth of the Moon.
The Moon - Deku Dungeon
When you enter, you will see a tree. Walk to the tree and start to talk to the kid with the Odolwa mask. You will have to offer your masks as payment. Of course, you could always just talk to the kid in the Majora mask to skip the dungeons, but you will forfeit the Fierce Deity's Mask, a mask that will defeat Majora without breaking a sweat. But, to do this you will need all 20 regular masks.
Since it's the Deku Dungeon, you must rely on your Deku powers. Hover to the propeller platform, then fly to a ledge. When the second prop spins your way, fly to it. Yellow Deku Flowers give you more lift, and you must launch out of the one on the second propeller to reach the exit. Blast off before propeller 2's second blade sweeps you off your feet.
The Moon - Goron Dungeon
After you clear the Deku Dungeon, speak to the kid with the Goht mask. You will enter the Goron Dungeon.
Max out your magic, then roll straight for the treasure chests. If you hit them just right,, they'll bounce you 90 degrees into a direct course for the next set of chests across the gap. As long as you maintain your speed and don't steer, you can bounce and roll your way to the end.
When you come to two green magic jars, stop and cross the bridge to the other side. Then roll over the ramp to the other platform. Stop rolling rifill your magic and then walk to the next drag strip on the other side of where you stopped rolling.
Once you're perfectly aligned on the drag strip. Roll into the chest on the far side and it will automatically (if hit at the right angle) steer you towards the Piece of Heart. Claim your prize and launch off the ramp.
When you do, stop and turn left to cross the bridge. This is the homestretch! Roll into the exit and you're back in the playground and the boy with the Goht mask is nowhere to be seen.
The Moon - Zora Dungeon
For three masks, the child with the Gyorg mask will let you take a dip in the Zora Dungeon. It's fairly quick. Swim through the criss-crossing pipelines to reach the Piece of Heart and exit. Except for the exit, all the other paths will lead back to the beginning.
Path for Piece of Heart - Left, Left, Right, Left.
Path for Exit - Left, Left, Right, Right.
The Moon - Link Dungeon
The child with a Twinmold mask will require four masks to start and four to end. Hang onto the Mask of Truth and Bunny Hood to quicken your evasive swordfighting maneuvers.
Slash the Dinofols with targeted swordfighting and dodge its fiery breath. Killing it will unlock the door to the next chamber. There you will find the first of the five dungeon's quest secrets to you if you're wearing the Mask of Truth.
One of the best duelists around, the jumpy Garo Master will dodge and deflect most of your attacks. Ice Arrows and Deku Nuts can help you keep the moving target in one spot. Attack him when he's temporarily forzen, then back away before he recovers and retaliates.
Keep the Iron Knuckle targeted at all times. Jump toward it to make it attack, then jump back as it executes one of two moves: a double swipe or an overhand swing. Since it pauses after attacking, jump in to retaliate, then quickly jump back before it swings its battle-axe. By repeating this, you'll beat him and win 10 Bombchu. Use one of them to blast the cracked portion of the wall that conceals a ladder switch.
In the next room, launch a bombchu so it blasts open the crack in the ceiling. Hang onto the Bombchu for a second before releasing to give it plenty of room for its target. When the dust settles, fire a Fire Arrow into the frozen switch to continue onto the exit.
The Moon - The Battle of Majora
To defeat Majora's Mask, equip the Zora Mask, then Z-Target the Mask and fire Boomerangs at the Mask to knock it down, then quickly get behind it and Boomerang again. After five to six hits, the four Remains Masks will appear. Remove the Zora Mask, Z-Target and shoot three Arrows at each Mask to destroy them. After the Remains Masks are destroyed, Z-Target and hit Majora's Mask a couple more times with Arrows when its back is turned to knock it down, then run up and hit it with your Sword.
To defeat Majora's Incarnation, Z-Target and wait for Majora's Incarnation to remain stationary. When it stops momentarily, hit it with Arrows to knock it down. While the boss is stunned, run up and hit Majora's Incarnation with your Sword to cause damage. When Majora's Incarnation throws fireballs, use the Mirror Shield to avoid being hit.
To defeat Majora's Wrath, keep your distance while Z-Targeting, Hit Majora's Wrath with a Light Arrow to stun it, then run forward and hit it with your Sword to cause damage. Keep moving, because if you stay in one place too long, Majora's Wrath will wrap a tentacle around you and throw you to the other side of the room. It takes six to eight sword slashes to defeat Majora's Wrath.
